How do I import from a supported repository?

How to import from GEO, SRA, dbGaP, protocols.io, Add Gene, ATCC, Jackson Laboratory, and ZIRC.

After providing the Team and Grant ID, you can select which repository you would like to import from. The form varies for each repository, and you can find details about the information required below.

Importing from a fully supported repository

To import from one of the fully supported repositories, all you need is a URL or an accession ID . 

Accepted formats for each of the repositories are listed below:

GEO

Accession ID

The portal accepts accessions prefixed with following :

  • GSE. For example: GSE24542
  • GSM. For example: GSM609241

URL

The portal also accepts a link to the dataset page on GEO.

For example: https://www.ncbi.nlm.nih.gov/geo/query/acc.cgi?acc=GSM609241

SRA 

Accession ID

The portal accepts accessions prefixed with following :

  • SRR. For example: SRR944283 

URL

The portal also accepts a link to the dataset page on ArrayExpress.

For example: https://www.ebi.ac.uk/ena/browser/view/SRP003819

Protocols.io

For protocols.io we accept only a DOI for the protocol. You can find this format on the top of the protocol page, next to the `Works for me` badge.

For example: dx.doi.org/10.17504/protocols.io.bj64krgw

Importing from a partially supported repository

To import from a partially supported repository, you will need a URL and a few basic details about the resource so that it can be discoverable on the portal. The form varies for each repository and details about the information required can be found below. For example, this is what the form for dbGaP looks like:

For dbGaP, you will need the following details:

  • URL
  • Title
  • Study Accession 
  • Description
  • Number of Samples/Participants

Jackson Laboratory

For Jackson Laboratory, you will need the following details:

  • URL
  • Strain Name
  • Description

ZIRC

For ZIRC, you will need the following details:

  • URL
  • Strain Name
  • Description
  • Genotype

ATCC

For ATCC, you will need the following details:

  • URL
  • Cell Line Name
  • Organism
  • Tissue
  • Disease (Optional)
  • Age (Optional)
  • Sex (Optional)
  • Ethnicity (Optional)

Add Gene

For Add Gene, you will need the following details:

  • URL
  • Plasmid Name
  • Organism
  • Description
  • Insert/Delete Gene(s)
  • Relevant Mutations (Optional)
